Summary:
If a colour fill seed point is covered by another window when Citect must update the colour fill, then any graphics that should be filled outside of the windows will not be filled.

CI has confirmed this to be a problem in Citect for Windows. 

Solution:
Try not to put popup windows onto colour fills. You can also get around this problem by adding more than one colour fill record for each fill, then if an popup window covers one seed point, another one can fill the colour.

Or use a symbol instead of a colour fill.
