Summary:

If a colour fill is covered by a window then the colour fill will not fill to the required boundary. This is a limitation of the colour fill animation.

Solution:

Don't put windows on top of colour fill seed points, or use a symbol or use more than one AN for each colour fill so that at least one will not be covered.
