Summary:
My web client will not display certain pages, or states cannot display startup page.

Solution:
Check that your project, and any included projects do not have spaces in their names.
If you are only deploying the main project try removing any user/project/webdeploy folders in included projects.
Also try backing up each project individually, without the sub directories and configuration files, and restoring individually. Then pack libraries, update pages, and pack each one. Compile the main project (with incremental compile off) and redeploy.
