Summary:

The Shutdown command mode 3 - Shutdown("","",3) will shutdown Citect and log out of Windows only if Citect is run from the configuration environment. If Citect is run from either Citect32 or RuntimeManager it will only shutdown Citect runtime and not log out of Windows. 

Solution:

To successfully execute the shutdown command when running Citect from either Citect32.exe or RuntimeManager.exe you need to reference the citect.ini in the target path of the shortcut. This can be done using an -i switch as per knowledge base Q4139. (Note: -i switch must be a DOS path).
